Scully helps Mulder fake his own death in order for him to go undetected through the Department of Defence and find out the answers to his new questions about the government hoax concerning the existence of extraterrestrial life. Meanwhile, at a joint FBI/DOD inquiry, Scully's attempt to drive out the Conspiracy's informant is halted as her cancer takes a bad turn.
NOTE: The vault that Mulder accesses at the DOD is the same seen in the Pilot and Finale of season 1, where Cigarette Smoking Man stores the implant and the alien foetus.
The premiere also features an altered tagline, this one being 'All Lies Lead To The Truth', symbolic of Mulder's journey of following the path of lies to find Scully's cure. 99. Redux II (part 3)

Cigarette Smoking Man helps Mulder to obtain Scully's cure and also lets him see his real sister who doesn't turn out to be as happy to see Mulder as he would've liked.
In return for this, CSM asks that Mulder quit the FBI and work for him in the Syndicate where he could have power and respect which Mulder turns down, deciding to stay on the side of justice.
While Scully's cure appears to have worked, CSM faces his own enemies and disappears, presumed dead.
NOTE: Mulder's threat to CSM, "I don't care whose father you are, I will put you down", is a poignent piece of foreshadowing as we are introduced to Agent Jeffrey Spender later this season in 'Patient X', who we learn is CSM's son.
100. Unusual Suspects

Set in 1989, the story of the founding of The Lone Gunmen is finally told as we see how a straight-laced federal employee, a sex mad AV expert and a nerdy computer hacker meet Susanne Modeski, a strange woman with evidence of a government conspiracy.
When their plan to expose the conspiracy fails and Susanne is captured by a group of men-in-black, led by none other than X, they soon become a paranoid group of government watchdogs.
NOTE: Richard Belzer appears in his role as Detective Munch from Homicide: Life on the Street and Law & Order: Special Victims Unit.
This episode was actually filmed before the conclusion to the season cliffhanger as David Duchovny and Gillian Anderson were still away filming the X-Files Movie and the studio needed to begin filming to keep their production schedule.
Susanne Modeski owes her alias to writer Vince Gilligan's girlfriend, Holly Rice.
Suzanne's dentist, Dr. Michael Kilbourne, is named after writer Vince Gilligan's own, real-life dentist.

Filmed in glorious black and white with a comic book feel to it, this is a modern retelling of Frankenstein as Mulder and Scully get caught up in a town where the residents live on Jerry Springer episodes and fear a two-faced monster who has been impregnating the women.
NOTE: This episode was filmed between the 'Emily' 2 parter because David Duchovny was scheduled to be away from Vancouver while promoting his movie Playing God.
The role of Shaineh Berkowitz was originally written for, and offered to, comedienne and actress Roseanne but she turned down the offer.
'The Post-Modern Prometheus' was nominated for seven Emmy awards in 1998; Outstanding Writing, Directing, Art Direction, Cinematography, Single-Picture Editing, Makeup and Music Composition.
Graeme Murray, Greg Lowren and Shirley Inget walked away with the award for Outstanding Art Direction.

On her christmas vacation with her brother's family, Scully recieves a mysterious phone call from a familiar voice who says 'She needs your help. Go to her'. The phone call leads Scully to a murder case where the victim's 3-year-old adopted daughter bears an uncanny likeness to her sister, Melissa, at that age. The emotional rollercoaster that follows has Scully believing that her sister had a baby during a period when she travelled the country and she tries to adopt the child, knowing that caring for the little girl would change her life.
NOTE: Mulder's absence in this episode was due to David Duchovny being in LA promoting his movie Playing God.
The young girl playing the teenage Dana is Gillian Anderson's real life 14-year-old sister Zoe, in her first acting role.
The person who ran the DNA analysis at the end of the episode was named John Gillnitz. This is yet another reference to the names of the three writers John Shiban, Vince Gilligan, and Frank Spotnitz.104. Emily (part 2)

DNA testing on Emily reveals that she is actually Scully's daughter and Mulder comes to assist her and to find out where and how the girl was born while Scully tries to help Emily with her own serious illness, a rare form of anemia.
NOTE: In a heartbreaking off-screen dilemma for the crew, Emily was originally played by a bright, energetic 4-year-old girl. Her scenes in the first part didn't require much dialogue and the child did fine. Unfortunately, when the time came to film the scenes in the hospital with Emily being given a CAT Scan, the little girl was so frightened by her surroundings she couldn't be comforted or calmed enough to be able to film the shot.
In what he ponders to be the worst thing he has ever done in the business, Executive Producer Robert Goodwin was forced to recast the part and luckily they were able to find slightly older Lauren Diewold in time to finish filming.
One of the mothers Frohike names had a child born on September 25th, 1994, the same day that Gillian Anderson gave birth to her daughter, Piper Maru. 105. Kitsunegari

Pusher returns as Robert Patrick Modell escapes from the mental hospital and the FBI promptly organises a manhunt assuming that he will continue where he left off; but is he really trying to get revenge on Mulder or does he want to warn him of another evil?
NOTE: As mentioned in the episode, 'Kitsune-gari' is Japanese for "Fox hunt" (with "Kitsune" meaning "fox", and "Gari" meaning "hunting").

A therapist working with children from abusive families is found to be implanting them with the memories of her own abuse suffered at the hands of her late father, when one of her patients tries to kill his stepfather.
NOTE: 'Schizogony' (spelled slightly differently than the title) means reproduction by multiple asexual fission.
Scully's line about the town getting "400 inches of rain a day" is a reference to a comment David Duchovny jokingly made about Vancouver during his appearance on Late Night with Conan O'Brien. Mulder's response "Now that's a bit of an exaggeration, don't you think" made the reference particularly humorous.
Katherine Isabelle, who played Lisa Baiocchi, is the daughter of X-Files production designer Graeme Murray.

Master of Horror Stephen King's first effort at an X-File sees Scully's well deserved vacation going terribly wrong and landing her in a small Maine town where one of the residents is believed to be a witch and her autistic daughter's doll has frighteningly evil powers.
NOTE: The coastal Maine town as the setting for this episode is typical for a Stephen King story. Maine is his home state and is the principal setting for almost all of his novels.
'Chinga' is the name of Polly's evil doll, as well as the title. Unbekownst to writer Stephen King at the time, Chinga is also an offensive Spanish slang term (apparently the equivalent of the F-word). When Chris Carter realized this, the episode name was changed to "Bunghoney" when it aired outside of the US.
The name of the boat in this episode is "Working Girl", a reference to the movie of the same name in which David Duchovny had a small part.108. Kill Switch

NOTE: Guest writer William Gibson is best known for his many "Cyberpunk" sci-fi novels and is also the writer of 1995's Johnny Mnemonic starring Keanu Reeves. He and long-time writer friend Tom Maddox will return in season 7 as the writers of 'First Person Shooter'.
109. Bad Blood

After Mulder chases down and kills a young man whom he believes to be a vampire but Scully realises that his fangs are fake, the agents return to DC aware of the mistake they just made. Faced with a lawsuit from the family of the man, they recount each of their sides to the story leading up to the event.
In the extremely humourous stories that follow we see how Scully and Mulder both perceive each other. (On this case at least)
Scully sees Mulder as overly-exuberant with childlike giddiness as he explains the case which may concern vampiric activity.
On the other side, Mulder sees Scully as totally unenthusiastic, questioning all of his theories about the case and more content with lusting after the cute Sheriff Hartwell. (Whom Mulder observes has big buck teeth!)
In the end, the Agents return to the town where they learn that all the residents are actual vampires who, except for one, have learned to live in civilised society.
NOTE: Sheriff Hartwell is named for Vince Gilligan's girlfriend, Holly Hartwell Rice.
Ronnie's middle name is LaVelle. An odd name, LaVelle is also the middle name of character Xander Harris from "Buffy the Vampire Slayer".
Scully's "It's not that Mexican goat-sucker, either" refers to the 'Chupacabra' from season 4's 'El Mundo Gira'.
Thought you x files fans might like to know about a quirky cultural thing about this episode. There is a hartwell ga that has a strickland's funeral home in it. Apparently there is no connection because I see in the notes that Sheriff Hartwell was named for a person and Ronnie Strickland had no connection to the funeral home.I discovered this by doing an internet search on my home town.110. Meanwhile, the Syndicate are continuing their tests to create a vaccine for the Black Cancer and Marita Covarrubias becomes an unwilling test subject.

In 1990 Agent Fox Mulder visits an aging FBI Agent Arthur Dales and listens to a story of the agents assigned to a would-be X-File in the Cold War era of the 1950's and how Mulder's father was connected to a series of strange deaths.
NOTE: Darren McGavin was originally spearheaded by Chris Carter to portray Agent Mulder's father during season 2, but scheduling problems didn't allow it.
McGavin is, indeed, something of a "father" to the X-Files having played intrepid reporter Carl Kolchak in two TV movies and a one season show, Kolchak: The Night Stalker, an acknowledged influence for Chris Carter, when creating The X-Files.
The absence of Scully and the limited screen time of Mulder were due to David and Gillian doing reshoots for the X-Files movie in LA.
J. Edgar Hoover's paranoid rant to Arthur Dales about the Communist menace was taken almost verbatim from a speech given by Senator McCarthy.
"Fellow Travelers" were Americans who were sympathetic toward the Communist cause during the Cold War, as mentioned in the senate hearing watched by young Agent Dales.

NOTE: Skinner says that August Bremar took an interest in Mulder when he heard him speak about the government hoax at an alien abductee conference. This is most likely the conference that Mulder was at in the beginning of 'Patient X'.
The title probably refers to the fact that a U.S. biological warfare compound existed in Pine Bluff, AK, during the Cold War. 116. Folie a Deux

When Scully calls Mulder to tell him about the X-File involving "hiding in the light", she says that the case was from August 9th, 1992. August 9th is also Gillian Anderson's birthday.

This episode's tagline is changed, simply, to 'The End'.
When Mulder, Scully, and Folwey first approach Gibson Praise, he is watching a clip from "The Simpsons" episode "The Cartridge Family".
